I'm going to guess you copied your SRO folder directly from your PC to the VPS?
If so, one of the basic things people do is save HWID identifying information into the game files somewhere, so you can associate different accounts/machines to the same person (via the original installation made for that person).
If you buy a new VPS, and install a fresh copy of the game on it, then it would be as you'd expect, since the VPS has its own hwid/ip/mac, so it should not get associated with your desktop pc. There would be no way to associate the VPS install with your desktop install.
Depending on the hwid system, you should never login your account to different machines, because you're then creating the association between all the PCs you're using and all the accounts connected.
While I'm not sure of the extent of whatever server you're playing is doing, these things are common in online gaming, so you should always be aware of stuff like this if you're trying to bypass client limitations and stuff.
