That's the point of installing an hypervisor, it will virtualise windows => files and mssql can run
I wouldn't advise running virtualbox in a live enviroment though, there are better alternatives for kernel virtualisation (kvm instead of virtualbox or xen)

than make a patch and connect both server.

which other files do you want to run except for the executables and mssql...
Virtualising windows with a decent hypervisor is just the same as running it natively so I don't see any reason why it would give you errors or crash
