I'm not logging off at all. I log on to the PC and transfer from the ship to the warehouse. The warehouse window remains open. Then I start the game on the PS5 and am automatically logged out on the PC and asked on the PS5 whether I want to have the newer save on the cloud or use the local save. But no matter what I choose, nothing is duplicated.

Using a save bug, when you have both PC and PS5 versions, first log in to the PC game, store from your backpack to the warehouse, then do not exit the game, and then log in to the game on PS5.
