Extract the whole *.pk2 file, clean up whatever you'd like to delete from it. Open JoymaxPK2 Tools, you can create a new pk2 file, if I remember right when its empty the size should be 4kb. Then use an editor and import everything to the new pk2. Might be wrong, but I think JoymaxPK2 supports directly deleting files from the pk2 as well. Have fun.
