How to use its simple you must have the rod as closer as the top of the bagpack if it is in the second place it doesn't matter its just for make finding the rod pixel more quickly. Always with the bagpack open you will see in the trainer 2 radios

if you select fight a window will appear and there you have to enter the number of the attack you want your pokemon to use when fighting (1,2,3,4) to select another attack you must close the bot with Esc...
The other option run means that when you encounter a pokemon fishing you will run away the battle
