Could be a problem with how you assign players to the dynamic arena map. Not sure which source you're using, but that's where I'd start looking. There're a lot of very awful and buggy sources out there, so expect to do a little more than just copy-paste between sources.
PS: It's Conquer 2.0 and 3.0, not 2D and 3D.
