The only one who had contact with her later was nR and Suigetsu. I had been in touch with her about 2 years ago, when she used Live Messenger.

I know English can get confusing sometimes but when you want to refer to something which a happened in the past you need to use (simple) past perfect.

"Have been" is called present perfect. You used the word "ago" as well which made it obvious that you were trying to refer to the past. These two things are not compatible.

Here's the correct sentence:
I was in touch with her 2 weeks ago...

Oh, well, I ****** up. I meant rather 'had been'. I was in touch with her earlier, but we stopped talking 2 years ago. In that way.

BTW. "I was in touch with her 2 weeks ago..." is just past simple. And you told me to use past perfect. I have no idea what you meant by "simple" in brackets, past simple or it's just that easy to understand.
