There are usually two reasons for messed up settings.
First - you have no configuration files for Silkroad to modify and as a result the changes you make are lost. You should have a Setting folder in Silkroad and 3 files or so in there. You need those files for Silkroad to modify.
Second - are you on Windows Vista or Windows 7?
If so, regular Silkroad has this there due to how the OS protects the Program Files directory.
Change Silkroad.exe and sro_client.exe to always being ran with Administrator. Next, change compatibility to Windows XP SP3 or SP2 if you are on Vista.
You should be able to change setting and have them keep now. Also note sometimes the launcher won't display the news but still shows the Start button if you take those steps. That's because of the internet explorer control that the Launcher uses and compatibility problems. It's not a real bad issue.
Between those, you should be able to get it to save your settings!
