The Red Thing can't fit in any way, lol! How to fix that?

You have a windows display scaling activated. Remove this and its fine

Windows Scaling is at 100%. So thats also not the fact. Tried to Zoom Out in the browser until it fits -> Now it works for walking and encountering but instead of fighting it just clicks on "Pokemon" and trys to select my first pokemon which is already selected. Then nothing happens anymore.

Try to install java 9 and make sure the bot runs with java 9.
Clicking on pokemon is a known issue in java 8

please enable debug mode in settings and send me your debug.log file that is generated in the PPOBot folder.
Let the bot run and encounter a pokemon, wait like 10 seconds and stop it. Send me the file after.

There you go, First Debug = Java 10.0.1, Second Debug with Java 9.0.4, both aren't working, both shown seperate kind of bugs.
Just scroll down to see the other debug.

Thanks for your detailed issue report.
Java 9 is the version to go.
If the encounter is not correctly shown it is usually a sign for a wrong positioning of the overlay - which is the case for you.
I still believe that there is an option to make the overlay fit your game.
zoom in browser should be 0.

I Found a problem when i use the bot everything is good but when i want to just skip pokemon it encounters the pokemon and it works perfectly but it always clicks bag instead of run but all the other options work

Hey
So clicking on wrong buttons is usually an hint for a bug in java 8.
You could try to update to java 9 and make sure the bot is run with java 9.
