I had the same problem, so read this:
1) Set Administrator Rights to game
2) When you want to save go in Hangar
3) Buy some repair credits
4) Close hangar
5) Reopen Hangar. Game will now save
6) Close Hangar
7) You can close game

IF THIS DOESN'T WORK:
Press f12
Change Resolution
Game saves and exits
Before you start the game, go in SettingsDO.ini and reset your original resolution...

The first issue is caused by sprite placement, to lock somebody you have to press above their name.
For the second issue; This is caused by the resource bug where sometimes backgrounds won't be loaded, which causes this.
Same for third issue; Sometimes sprites for aliens won't be loaded.

For the latter 2 issues, the best solution is to simply restart the game.

You will first have to extract the game files, then open the Darkorbit Remix 3D Version 5.exe as administrator.

(Extracting: Right click the rar file -> extract to )

Funny how i dont have any problems with saving ^^

This is an example of the resource bug. I'm still looking into a way to fix it.
