Conquer is made with C++. There is no public copy of the source code but there is a very very early version of the eudemons client which had its source code leaked so it offers good insight into how the C3 engine works.
Conquer.exe is already compiled so the best you can really do for mods is either inject your own code into it (hooking client functions to route them to your own custom ones) or to modify the assembly instructions themselves using something like olydbg.
