You somehow applied the patch incorrectly. Delete the newly formed directories inside the original System folder. Move the patch to somewhere else, maybe the root of C:/ and run it. You can move it again later, you can even delete it if you want to.

As for general errors, they happen. I've tweaked my system from hell to breakfast for years and I still get them.
