I only used the patch list creator to make it easier to archive the files into .gz, then just expand your current list.txt with the one generated by the patch list creator (if you have a matching file in your current list.txt remove it).
It only misses files in the top directory that it is currently in, or file types it doesn't recognize.
I've been using the patchlist creator for just over 12 months using it my way and never had a problem.
If your list.txt looks exactly the same as the one generated by ShadowDragons patchlist created OR a "dir" in cmd prompt it will work without problems.
I will try to edit the patcher to accept Titanium style of patcher for you guys then.

Fixed it for you guys, you can now "hopefully" get it working for titanium. The OP has the updated link and a bit at the bottom to help you integrate it into your current solution.
