There are plenty of versions of coemu but most of the 'improved' versions have a large number of bugs. The base version has very few features but also very few bugs and makes it a perfect platform to do your own coding.
Ninjas work perfectly fine even with the base version of coemu, the only problem with it is none of the skills are programed (for any classes) I'd suggest looking at sword or animeco sources to see how skills can be added (as well as a large number of other features)
That being said it doesn't sound like you know much coding so it seems unlikely you will be able to either A: transfer over a large number of features without causing a large number of bugs/errors in your server or B: be able to fix the huugee number of bugs with sword/anime co.
