Your bot will only keep items that match the stats specified in your nip files. By default, the bot will only keep items that are potentially good and worth a fortune. If you'd like for your bot to also keep items that are not really that good, you'll have to edit your nip files.
The path where you can find the nip files should be:
'.\scripts\NTBot\item_configs\private\craft.nip'
