When using bots does you have to have mabinogi window opened entire time? Or can bot be used and I go do other things so that bot works while I do homework on computer?

No. Unless you had a packet botting method. Mabi blocks keystrokes sent outside of window focus.

How is fate351228 the best answer jose asked a question whether bots work without the window open. Not what programs to use. Lastly jose asked for a simplified version of adam's response which is kinda what I gave.
