Ok I restart the server after making changes and now the game server will not link to the account server. The NPCServer works fine.

I have checked all the config files, shell, and oem files, everything is unchanged.

Additional
The traffic lights are now red! - Sorted this bit out!

Ok Heres what i did-
I changed the lookfaces for all the guards, SilverCrusaders, and PrisonGuards. Then i Put the correct lookfaces in for the Madbulls, Gnomes, GreenGiants, BigFangs, and Golems. Restarted the 3 servers, and everything was perfect.
Feeling pretty good i decided it was time to give the server files a name, so i opened all the configs, shell.dat, oems, etc and changed the name from what it was to what i wanted. Closed them after saving. Restarted the 3 Servers, (and did a reboot) and Boom, the MsgServer will not connect to the Account server, but the NpcServer works fine.
Server versions
Account - 6.127.1
MsgServer 2.700
NPC 1.3388.0.1

thats a configs problem , take a look again at all your configs and make sure you did them right , also close the traffic light thing and go to c:/windows and delete my.ini , and restart the traffic thing again enter the id and the password again and start the server everything should be fine , by the way the lookfaces doesnt effect the npc server , i been playing with lookfaces on my datebase for months i used countless weird lookfaces some worked and made the monsters invisble etc but never had npc server problem with it ,
by the way dont look for new versions of acc . msg . npc servers because u got the latest and if there is better they wont do any effect , coz as u said the db was working perfectly before so itis some bug or some thing broken into the db like table damged etc , try to repair the tables , or restore the damaged tables to old backup and remmber to make a backup daily trust me this will save ur life countless time as it did with me , good luck

maybe restore your backup of the configs and when you change them next time open them with notepad and using cntrl + H change all of the server names at the same time,.. this will allow you to make sure of two things a). all of the configs are the same and b). you are changing all of them and not missing any,.

just make sure that they are all the same between both the game server and account server folders.... dont forget the shell config and shell.dat gameserver config etc if even one of these files is not edited there will be some error.

I have played around with that database extensively and can completely confirm that everything works correctly between all of the client gameserver account server and mysql connections so like jack sparrow says you got no need to change to another version msg or npc server unless for example you wanted to downgrade to something with the checksum still added or any other similar reason(why I dunno)
