Does anybody know why after leveling the SM, it pauses, doesn't level skills, and goes back to tapping? It still clicks on where the skill slots are as if they're already unlocked.

In order to buy the skills you need the Sword Master leveled up since they aren't unlocked until you do. You also need gold, which you probably don't have much/any of since you don't have any active heroes or a Sword Master, so it's unlikely you've progressed any stages since presitging.
The best config I would say is:

Which will level your Heroes, then by the time it's finished with those you'll have gone through many stages and have plenty of gold for it to level your Sword Master and acquire the skills.
Though i must say I occasionally come back after several hours and there are no skills unlocked. But it's very rare.
