Read the instructions. You should scan everything and replace anything before you touch MAA.

This thing makes sure the Agent skips turns but are viable to counter-attacks (they can still counter attack basically)
Before then when spec ops was released the Agent code AOB did not work so I updated it to some extent and now it works.
