Ok, Let me say this,
Server.ini is read live. This means, that the file server.ini can be edited in game, and will automatically come into effect without a restart. It's programmed like a character file, or guilds.ini. All vars in the server.ini file are loaded from the file, when needed, and discarded when no longer in use. (Happens in less then 1 second)
As for your server.ini file, only 1 [Server] is going to be used. If you want to have 2 servers on 1 machine, you would need to disable the Auth server on your 2nd server, and change the gameport. You need 2 separate server instances running!
server.ini is just a file that contains aspects of the server, making a duplication in it will do nothing.

This may be a limitation to hamachi but not many people use it because it is only good for tunneling from say, a home computer to the net. I myself have a dedicated server and have no need for hamachi, same with anyone who is serious about hosting a private server. It's not been tested with the server currently, but I don't see how it would not work in theory (A few edits would be required but nonetheless it would work in theory)
